Title: Using context for semantic indexing of image and video documents
The automated document indexing image and video is a difficult problem
because of the “distance” between the arrays of numbers encoding these
documents and the concepts (e.g. people, places, events or objects)
with which we wish to annotate them. Methods exist for this but their
results are far from satisfactory in terms of generality and accuracy.
They generally operate by supervised or semi-supervised learning: the
system learns to recognize concepts from positive and negative examples;
it “generalizes” from these examples. Existing methods typically use a
single set of such examples and consider it as uniform. This is not
optimal because the same concept may appear in various contexts and its
appearance may be very different depending upon these contexts. The
context may be: the type of broadcast (television news, fiction,
entertainment, advertising, etc.), Date, place, country or culture of
broadcasting or production, or the modalities present or absent (for
documents in black and white and / or without sound, for instance).
The context may generally be regarded as another concept or as a set
of other concepts. The concepts and relations between them can be
represented in ontologies. One can interpret the relationship within
an ontology like the fact that the elements are likely to be together
or not in an image or a in a video shot and this information can be
used for their automatic annotation.
The proposed subject concerns the use of the context to improve the
performance of classifiers. The main idea is to consider, for each
concept to be recognized, a number of contexts in which it may appear
and to train a classifier for each of these contexts. During the
recognition, the appropriate classifier is used according to the
identified context. Alternatively, a weighted combination (fusion)
of classification results can be used if we only have probabilities
of being in a given context. Such an approach presents several
difficulties. The first one is the identification of context during
the recognition: in some cases, it may be known explicitly (from
metadata, for example) but, in general, it is actually another
concept, which also has to be recognized. The second difficulty is
the need for a very important total volume of training data so that,
for each context, there are enough examples to properly train a
classifier. There is a complexity that is related to simultaneously
manage the tuning of multiple classifiers for each concept. The
third difficulty concerns the problem of merging the outputs of
different classifiers in the frequent case in which there are
uncertainties about the context actually present during the
recognition. Implementation will possibly be based on the use of
network operators (extractors of features, classifiers and merge
modules), of ontologies to manage relationships between concepts
and of active learning for automatic training data collection.
The developed methods will be evaluated in the context of national
and international campaigns like TRECVID
(http://www-nlpir.nist.gov/projects/trecvid/). The work will be
done in the context of the Quaero program (http://www. quaero.org).
This will, among other things, give access to a large volume of
annotated image and video data.

Electrolyte solutions are encountered in many industrial applications, and the determination of their thermodynamic properties is often crucial to the design and optimization of chemical processes Because of strong deviations from ideality in these solutions, the prediction of thermodynamic propréiétés of these systems remains a challenge. The modeling of these systems implies using molecular based models and the laws of statistical thermodynamics. The thermodynamic models are usually extensions of models for nonelectrolyte mixtures obtained by adding a specific term to take into account the electrostatic interactions between ions. However, these models are accurate only if they also take into account the interactions between ions and molecular species, i.e. the phenomena of solvation of ions by solvent molecules.
The aim of the thesis is twofold. First, it consists of the development of a new model incorporating a term for the original representation of solvation. The development of this new model can be made with the help of data generated by molecular simulation. As in the case of an equation of state electrolyte previously developed in our laboratory, the model should have predictive features. Secondly, we will apply the thermodynamic model to systems with a strong industrial interest and exhibiting chemical equilibria (sulfur-iodine cycle for hydrogen production, solvent mixtures, metal complexes, absorption of acid gases, …). This part of the work will use data from the literature and new speciation measurements. These new measurements will provide the experimental aspect of the thesis. This thesis wil allow students to deepen their knowledge in many scientific areas: thermodynamics, statistical physics, condensed matter, numerical methods and experimental measurements. Candidates should have strong skills in mathematics, numerical methods, statistical physics and thermodynamics, allowing them to be autonome. Experience in programming and modeling of phase equilibria will be particularly appreciated. Description : A previous construction of a mathematical modeling has been made to describe the dynamics of T cell response to specific antigens like vaccine, considering only the time related parameter. Experimental data have been produced from a transgenic animal model and influenza antigen. Early events of the specific immunity driven by T cell have been described precisely using multiparametric flowcytometry. Numerous data have shown that classical analysis tools of flowcytometry data only consider the mean quantitative parameter of the whole population that is not appropriate for individual approach of cell in a highly heterogeneous population. A more precise population analysis could lead to individual kinetics. The aim of that study is to develop a new numerical solution to get a more appropriate data analysis using for population balance approach. The candidate will build up a numerical model composed of Ordinary Differential Equations that describe the population dynamics and propose resolution methods to compare analytical and numerical data to experimental results.

Catches per unit of effort (CPUE) are used in numerous stock assessments including those used in the framework of european fisheries management (ICES, STECF). The use of CPUE poses numerous problems as those indices simultaneously reflect stock abundance, fishing practices and their constraints (e.g. regulation). The
evolution of times series of raw CPUE reflects the change of these factors and quantifying their influence alone is not a simple task.Application Deadline: August, 31st, 2009
The proposed project will
i) analyze high resolution times series of effort (haul by haul) to describe more precisely the activity of the fisheries, to identify potential fishing strategies,
ii) through the development of methods that may be transposed to other stocks and fisheries, methods which are expected to reduce the uncertainty on stock assessments.
This includes:
- trying to rebuild the missing information from this database using our national information system on fisheries.
- trying to explain the spatial (3D) and temporal variations in CPUEs at different scales (this may imply taking account environmental factors)
- describing and analysing fishing strategies (e.g. finding patterns, how a haul may affect the next one…)
- thinking about how all of this could be included in stock assessment or management plans.
This project relies on a database containing landings and fishing effort on a haul by haul basis and provided by two fishing organizations (in partnership with Ifremer) targeting deepwater stocks (roundnose grenadier, black scabbard fish, blue ling, deepwater sharks) where assessment models have always shown strong uncertainties
as a likely consequence from the insufficient resolution of datasets.
This position includes interactions with my colleagues from other Ifremer labs and with representatives of the French fisheries. There will be some possibilities to attend workshop, working groups on deepwater stocks to discuss and work with other scientists.

The position includes full healthcare and retirement benefits. Work time is 38h per week, 5+2 weeks of vacation. The laboratory of Ramesh Pillai is seeking to recruit a Bioinformatician to participate in ongoing projects on small RNA-mediated gene silencing. Our group uses mouse genetics, biochemical and cell biology tools in these
studies. Our data collection methods increasingly involve large-scale approaches, such as next-generation sequencing, microarrays and genomic data integration. We seek to strengthen this aspect of our studies by
recruiting a postdoctoral fellow who will have the opportunity to actively interface with wet-lab members in our group. The candidate will also have access to bioinformatics facilities and expertise at the European
Bioinformatics Institute (EBI), Hinxton and Institute of Molecular Pathology (IMP), Vienna.
Qualifications and Experience:
In addition to a PhD in a related field, experience in database mining and analysis of large datasets from high-throughput sequencing or microarrays is required. Candidates should be proficient in at least one major programming language and comfortable with working in a Linux (command-line) environment. Experience with statistical data analysis using R is a plus.
Strong motivation and excellent scientific skills are essential, as well as willingness to work in a multicultural & interdisciplinary environment.

We invite applications from talented and motivated candidates interested in pursuing their research in coastal oceanography and meteorology, with focus in downscaling global climate change scenarios in relation with regional environmental and ecosystems evolutions. The successful applicants will participate in a new project funded by the European Community.
The European FP7 MEECE (Marine Ecosystem Evolution in a Changing Environment) project will address global change, the result of natural and anthropogenically induced climate change impacts upon the structure and function of marine ecosystems via a number of abiotic and biotic drivers. The specific goals of MEECE are :
• To improve the knowledge base on marine ecosystems and their response to climate and anthropogenic driving forces ;
• To develop innovative predictive management tools and strategies to resolve the dynamic interactions of the global change driver, i.e. changes in ocean circulation, climate, ocean acidification, pollution, overfishing and alien invasive species on the structure and functioning of marine ecosystems.
To achieve these goals, MEECE will employ a combination of data synthesis, numerical simulations and targeted experimentation. An increase in the knowledge base and predictive capacities regarding the influence of the drivers is central to the successful fulfillment of the goals of the European Marine Stategy. The offered post-doctoral position is part of this MEECE project led by Dr Icarus Allen at Plymouth Marine Laboratory, United Kingdom, which will extend from late 2008 till late 2012. Within the “Ecosystem response to climate scale drivers” Work Package, the candidate will have to perform a dynamical downscaling of the regional climate in the ocean domain that includes the Benguela upwelling area. The common methodology in dynamical regional climate downscaling employs a continuous integration of a limited-area model. The study will particularly focus on the regional impact of climate change on the oceanic component of the system. Nonetheless, due to the common low resolution used in climate scenarios runs and the highly dependency of the coastal upwelling dynamics to synoptic-scale atmospheric forcings, we will implement the downscaling technique to both, the atmosphere and ocean components of the climate system. We will start with the realization of forced atmospheric and oceanic simulations. Coupled air-sea downscaling experiments could be implemented as final operational step of the work in collaboration. In this study we will use the Weather Research and Forecasting (WRF) model to dynamically downscale the atmosphere. The ROMS ocean physical model will be used to simulate the hydrodynamics and thermal structure. The SAfE (South AFrican Experiment) configuration (1/4°) in which is embedded a refined zoom (1/12°) of the Benguela upwelling system will be run in scenarios (Penven et al. 2006, Rouault et al. 2009). The post-doctoral work will be intended to develop the best « downscaling » techniques to regionalize the climate change signal simulated by the IPCC AR4 climate models. Preliminary tests have been already performed and the following on approaches will be discussed with the successful candidate.
Here are some questions to be addressed : • What are the consequences of the climate changes on the physical behaviour of the regional atmosphere ? • What is the impact on the open-ocean and local upwelling system ? • What is the sensitivity to climate change for the different components of the system and their sensitivity to the applied downscaling method ?
A recent PhD in meteorology, atmospheric sciences, physical oceanography or a related field is required. The applicant should have a strong background in geophysical fluid dynamics and numerical modelling.

Description : Title of the PhD thesis: Chemical grafting of antibactetrial copolymers onto biomaterial surfaces. Study of the physico-chemical and biological properties of the surfaces. Description of the project and the required skills: Our team develops currently a novel research topic aiming for the development of new strategies to prevent bacterial attachment onto biomaterial surfaces, and thus to avoid infection. During this PhD thesis, we plan to graft chemically antibacterial copolymers onto surfaces of some usual biomaterials such as PVC and\or polyurethanes. This will be performed using smooth methods described recently in the literature for the functionalization of such surfaces. The antibacterial copolymers will be synthesized either by chemical modification of functional homopolymers or by classical copolymerization of antibacterial monomers with monomers containing anchoring groups. Theses copolymers will be characterized by the usual techniques, namely NMR, FTIR, UV-visible, SEC (GPC), and by mass spectrometry. The physico-chemical characterizations of the modified and unmodified biomaterial surfaces will be performed by AFM, MEB, fluorescence microscopy, contact angle measurements, XPS and ellipsometry. Colorimetric titrations will be also undertaken in order to determine densities of copolymers grafted onto surfaces. A comparative thermal, thermo-mechanical and mechanical properties of the biomaterials, before and after surface chemical modifications, will be investigated by DSC, DMTA and tensile tests, respectively. The surface antibacterial properties will be studied at first in vitro. Adhesion kinetics onto biomaterial surfaces of various bacterial strains, such as Staphylococcus aureus, Staphylococcus epidermidis, Pseudomonas aeruginosa and Escherichia coli, will be monitored by fluorescence microscopy as well as by bacterial numeration. These studies will be realized in static and dynamic conditions, in presence and absence of plasmatic proteins, in short and long terms. The properties of biocompatibility will be evaluated by cytotoxicity tests towards differentiated and permanent cellular cultures as well as blood, and by thrombogenesis tests. The project requires strong skills in molecular and macromolecular organic synthesis. Knowledge in biochemistry and in microbiology would be desirable. The candidate must have a Master’s degree or equivalent diploma with scientific research laboratory training. He or she has to supply a detailed CV and a letter in support of application. Salary: about 1380 Euros (take-home pay).

The purpose of the PhD position is to develop new methodologies for acquisition and reproduction of multispectral color images. Acquiring and reproducing color images using more than the conventional three color channels is a promising field of research, but several obstacles remain. Both the acquisition side and the reproduction side could be covered in this PhD thesis. Research directions which could be investigated includes new acquisition technologies using LED light sources and spectral filter arrays, spectral reflectance estimation, optimization of system parameters, spectral reproduction using inkjet printers, spectral gamut mapping, quality evaluation, combination of spectral and 3D information, compression and visualization of 3D multispectral data, and cultural heritage applications. Further specification of the topic and project plan will be done in collaboration with the selected candidate.
The PhD scholarship has a duration of three years, and will be carried out in collaboration between The Norwegian Color Research Laboratory at Gjøvik University College in Gjøvik, Norway and the Laboratoire d’Electronique, Informatique et Image (LE2I UMR-CNRS 5158) at the University of Burgundy in Auxerre, France. The PhD candidate will spend approximately equal time in the two laboratories, starting in France in September 2009, under the supervision of Professor Yvon Voisin (Auxerre), Associate Professor Alamin Mansouri (Auxerre) and Professor Jon Y. Hardeberg (Gjøvik). The scholarship is partially funded by the Regional Council of Burgundy, and amounts to EUR 1350 per month.
